.NET Website w/C# (VS 2008)

I currently have users uploading files via my webapp to my SQL BE into binary fields.
The fact that they have to upload new copies of the files to save any changes has become a huge training issue. I need to find another route. We have sharepoint set up, each department and specific employee has access to there down sharepoint site.
Can (How do) I integrate sharepoints file storage services into my .NET website?
How will sharepoints file access permissions be handled?
Any other advise you have for me on this adventure, it is new to me?
